I don't think he is doing this to practice lolI would assume Roy would work just fine with the following:
1. Get on the largest flat surface the stage offers.
2. Charge Flare Blade.
3. Release when Ganon slowly walks into range.
4. Repeat step 2 and 3 till score screen congratulates you.
5. Profit.
(Pretty much the same thing I show to people when there's the need to convince them that practicing actual game play against CPUs is not the best idea)
I tried after I recorded these, but then he would either walk up and jab, Wizard's Foot, Up-B, or Raptor Boost. I got the fully charged flare blade a couple times (he was dumb and used his neutral B in range of Flare Blade while I was charging it), but it didn't kill.I would assume Roy would work just fine with the following:

The baiting doesn't work because if you hit him, he'll be able to attack you before you are out of endlag. As you know, all of Roy's aerials suck (other than maybe Nair or falling Uair) and almost all of Ganon's moves kill realy early (D-Throw and Raptor boost both kill at 0 on FD). Countering would be a good idea for his specials, but he does specials inconsistantly enough for you not to know when they come (although U-tilt iis slow enough to counter nearly every time). The only way I could find to do this consistently is kirbycide (he breaks out, so you can do a JV5.Okay I don't understand why people have trouble with this....are there extra restrictions or something?
With almost any character you can just dash jump WL down or back down to bait out his up-B. Safely punish him hard and repeat.
Also Roy's counter is so easy to land against Ganon's slow powerful moves and they give back enough knockback to be safe on hit. Jump or dash into his up-tilt > counter = win. Countering his all his specials works too, so easy to react to and safe after 20%. Same with his Fsmash, more than enough time to react and it's retaliation free.
Or you can just cheese him with Roy, hang on ledge and invincible ledge stall to bait out his Up-B SD

And baiting his Up-B and attacking can be safe as long as you don't use bad moves and space well. Roy doesn't really excel at this method but if you cross up it can work quite well. So you can Nair or strong Uair right through him he will try and aerial but it should miss or hit the wrong direction if you dash jumped into it. It's also best to get him right before he lands so his counter aerial can't make it out in time but he still gets stuck in it's land lag. At higher percents you can just start charging Flare Blade right after you bait the Up-B and hit him with it as his land lag ends (Fsmash too at higher percents).
