Trying to edit bones, and some questions on model editing

So I'm trying to edit a bone on mario that will make his hat shorter for a skin I'm working on. I go to preview the model, highlight the bone, scale it down, then exit and save. The hat is still shrunk when I reopen in brawl box, but as soon as I load FitMarioMotionEtc up to see the animations, it shows the hat is high again. I don't want to edit the hat size for every single animation in FitMarioMotionEtc, because that will make all his hats short. I'm just trying to edit this model, but for some reason when I exit brawl box and try it out in my wii I get the tall hat again. I feel like I'm doing something wrong when I'm trying to save the model. I just want this model to have a lower scale on this particular bone with all animations. I've been able to make it work sometimes but the hat stretches whenever I forward smash and air dodge, if that helps.

Also, where is Doc's pill texture stored? I'm trying to reedit it, and now it seems I lost what edits I made before.

One last question, I have both the pcs and pac of the doc. One is the modified skin, the other is doc (pcs and pac respectively) How should I go about editing them? Should I edit the pcs first, then save it as a pac and pcs? I know I only really need a pcs, but the pill texture will get lost I fear if I don't use the pac too.

Well, I've gotten most everything worked out, but still can't have the hat shrink. I've tried editing it in 3DS Max 2013 and exporting it as a .dae, but brawl box keeps having problems with it.
