It's a variation on the windmill theme. (song of storms, I think?)

Of the songs revealed so far, the Zelda medley is without a doubt my favorite.

The Song of Storms.

As Adult Link in Ocarina of Time you can talk to GuruGuru (Hyrule version) and he'll tell of a small boy ruining his windmill some time ago with the Song of Storms, which he then teaches you. You then go back to Young Link's time and ruin GuruGuru's windmill using the Song of Storm, which drains the well outside and opens the mini-dungeon underneath it.

Then in Majora's Mask, at the Ikana Graveyard you have to use the Captain Hat to order the Stalchildren to break tombstones, letting you access the caverns underneath. Eventually you'll defeat an Iron Knuckle and meet Flat, a Poe composer. He'll teach you the Song of Storms and requests that you soothe his brother's soul. You then go back to the Ikana Spring from which the waterfall flows from, and Sharp the Poe composer will appear and begin slowly killing you with his song of suffering. If you play the Song of Storms, he'll remember his brother and return to the great beyond. After Sharp is gone, water flows from the spring again, setting the waterwheel back in motion on the music box house. Now you can complete a little mission to get the Gibdo Mask.

When played by itself, not as part of the story, it only makes it rain for a few seconds. Sometimes fairies appear or plants grow when you play it in certain areas.

Neat little tune.

While we're on the subject, what's the one right before the Song of Storms?
