Legend of Zelda Temple of Time (The dungeon part)

Nothing new, but I doubt it.

The "Light Symbol" was present in the hall of the Temple of Time even in Ocarina, so it doesn't seem odd we would find similar markings within the Temple itself. Since there was no proper "Time Medallion" or even Sage of Time (even though we all know who that role belongs to...) Nintendo just decided to slap on the Light Medallion and call it a day. Considering the Temple of Time (dungeon) was a giant fan-service, it doesn't seem odd to me that they would reuse the Light Medallion/Symbol within the Temple of Time itself.

The Light Temple stands at the heart of the Sacred Realm, the entrance to which is the Pedestal of Time, which happens to be located within the Temple of Time. when entering the Temple of Time (dungeon), it's very clear that you do not enter the Sacred Realm. but walk into a previously hidden section of the Temple of Time.

As for the Tower of the Gods, considering it's sheer size, purpose (finding a worthy hero), and location, I doubt it has any connection to the Temples of Time, Light, or even the Sacred Realm. It was simply created as a test, similar to the Pendents from ALttP, and the Spiritual Stones from Ocarina. In order to be proven worthy of opening the path to Hyrule (and the Master Sword), a hero needs to gather the three Goddess Peals and complete the Tower, fitting indeed.
