Can anyone tell me how to get my stages to tell me if they are a starter or a counter pick on the stage selection screen?

Stage Select Screen Help

Export the stage images from brawlbox (in common5/selmap) or with brawl stage manager and then download the image overlays for starter/counterpick (I'm sure you can find these online with a little effort) and edit them on. Then replace the default ones in brawl box or stage manager.
