Replacing stages in Project M 3.5

I've been having difficulties with replacing stages in the latest release. Even when I replace the stage files in the stages folder before using the 3.5 ISO builder, the levels are still their Project M versions instead of the default ones that I want them to be.
I've tried decomposing the finished ISO with Wii Backup Fusion and replacing the stages with the ones of my choosing (replacing the autoscrolling Rainbow Cruise with a static version I found on the Vault), but I get stuck playing the original version of the level regardless.
Is doing this any different in 3.5? I remember getting it to work fine in 3.2. Is there anything I might be skipping or doing wrong?

My custom music works fine (although the names aren't changed).

I am not exactly sure what you have been doing thus far but it sounds more complicated than it should be.

The best way that I know of to change stages and songs (along with their titles) is via Brawl Stage Manager which you can find here. Just remember after you make any changes to go to 'Tools' --> Update mu_menumain and sc_selcharacter2 and then to 'File' --> common5/sc_selmap --> save.

I don't know how that video is supposed to help me. I'm not using Dolphin to play my game.
