I see a lot of project M tournaments are able to ban stages in stage select (big red x over the stage). How does one do this?

For the Gamecube controller tap X on the stage. As for the other controllers, I don't know just one of those, buttons, I guess.

What TRJV said, however I believe it's just the equivalent of the X button on the other controllers.

I believe it's the minus button to strike on the wii remotes.

Another note is that if you press Z (on the gamecube controller) you can reset the stage strikes without having to go back to the character select screen and then back into stages. I'm not sure what button this would be for the wiimotes though.
