New member here; which wiki do you all prefer?

Hello!

I've been googling around and there seems to be two main wikis this community uses: ssbwiki (aka SmashWiki) and supersmashbros.wikia (aka Smashpedia). Is there anything I should know about either of these wikis? I'm wondering why there are two big wikis in the first place.

Welcome to the boards!
I can say with no bias at all that the independent wiki (ssbwiki.com) is the superior one.
As for why there are two, it's a long story. Basically the wiki was originally based on Wikia, but disagreed with their policies, so the community left and established their own site. Wikia policies don't allow abandoned wikis to be shut down, so the original wiki continues to exist, albeit with a much smaller user base, and with information that is largely outdated in comparison to the independent one.

Welcome! It's pretty much what @ Moydow said. ssbwiki.com is more up to date in terms of content compared to the other one. Wikia is terrible (in general) anyway.
