I want to start by saying I don't believe this, but plenty of other people do, and there is sufficient evidence to say they may be possibly working on a Zelda title:
After E3, the non-metroid Retro game could have been anything. Retro had worked on a 3rd person action/adventure before the prime series, but it was scrapped. People have also said that Nintendo is using Retro as their go-to dev for revamping Nintendo series after the Prime games. Also it is interesting to note that IGN had a video (known as inside retro studios for all who want to check it out) which showed some areas around Retro and interviewed the high ranking staff.
If you watch the video you notice that ALL there is in retro is Metroid stuff. They then bring you to the conference room, which the lead designer calls their "creative hub" in which all of their game ideas are made. And interestingly enough, you can spot a hyrulian shield and the master sword hanging on the wall when no other Nintendo game property other than Metroid exists in that building. And I've heard that during the interview with one of the staff, you can see a red notebook on his desk, that is blurred out seems to resemble some familiar triangle structure.
Because of this I feel that it could technically be possible for Retro to be doing a new zelda, however because I don't believe they are, and because I want to avoid an avalanche of comments saying why they aren't, I will just nake that list here myself, so you guys can instead discuss
First off, why would Nintendo give the Zelda property to Retro if they have a whole R&D Dept. working on Zeldas. Also, seeing how Zelda is probably Nintendo's 2nd biggest game series, why would they want to tamper with it, when the current team has been handling it very well? And also, wouldn't Nintendo want Retro to pursue their own original IP to expand Nintendo's big game names, or at least give them an old, or dying series to revitalize (eg. Kid Icarus).
So I guess both sides have pretty decent arguements, and we'll never truely know until Nintendo, or Retro just comes out and says something about what their doing. However there's no reason not to discuss it.
