ISO Crashing with Custom Content

So I'm having a problem with the netplay community ISO builder. I've been using it to make an ISO with my custom content so that it can load faster on Dolphin and I can netplay with friends, but it doesn't seem to inject certain files, which cause it to either crash or use the default content.

Some stuff I can currently notice aren't what they're supposed to be is:
- Wario's skins (all of them crash the game at start of the match)
- Shadow Moses Island (I use a PPM version of it that removes the walls and makes it a non-walkoff stage, but it loads the default stage when using ISO Builder)
- Big Blue (I replaced it with another stage entirely. The SSS Portraits and everything work with it and all the stages, but it crashes as soon as I select the stage).
- Flat Zone (Replaced it with another stage as well, but it just loads the default Flat Zone box without the Flat Zone stage itself or the stage I replaced).

None of these issues happen when I load the game using Gecko, so I'm guessing the ISO builder isn't set up for these stages or something. I've also noticed that using WiiScrubber and manually replacing the files in the ISO with the modded version of the things listed seems to fix it, but it's a hue hassle to do, especially when I have to send the ISO builder and my build to friends for netplay.

Does anybody know how to make the ISO builder.bat inject the custom content I've listed into the ISO when creating it? I've tried editing the .bat file to include the directories for those things I listed because I noticed that they were missing and I thought that would fix it, but it didn't seem to do anything.
