Hi so I have a 2 gb SD card and 16gb flashdrive, is there a way to have Melee and Project M between the 2?

Is there a way to have Melee and Project M on same USB?

Maybe try putting them in different folders. Besides, it's illegal to have a Melee .iso that was downloaded from the internet. Did you use CleanRip?
