Make sure that the download is 100% complete "before" playing your software. You can always go to Data Management to see the progress of any downloads.

Go the the Nintendo eShop, hit My Menu (I think that's what it is called, something along those lines) and hit Account Activity. It'll show you some recipts for what you bought on 3DS. Tap those, scroll down to the very bottom, and write down the code elsewhere. Find the "Redeem Software Code" thingy on the eShop, put in your codes, and you are good to go!
