I just feel like the 3ds players arnt as good or something. On the console most of the opponents I face tend to be very skilled and hard to beat. Maybe i just suck on the console version, idk.

They aren't as good because... well, For Glory is random. You'll get good players, bad players, or in between.
Both versions have "better" players.

Generally the better players will flock to the WiiU version just because of the controller (and also the maps - love smashville). Playing with a gamecube controller/Pro controller is way better than a regular 3DS just because there's more precision possible - so players will be able to pull things off that you would have a much harder time doing with a 3DS

One of the big differences that is effecting your competition that hasn't been mentioned yet is the number of users. There are far more 3DS copies in circulation than Wii U, so you're more likely to find a variety of competitors than in the Wii U version. I know I've had an easier time getting into Free for All For Glory matches in the 3DS version than in the Wii U one, and I've gotten into more For Fun team matches in it as well.

The Wii U tends to have better players online for a few reasons. The graphics are better, so it's more appealing in a sense. This is minor, but better players usually want the best resolution for gameplay. The 3DS is harder to fight with, in my opinion. The buttons are very close together, and sometimes it's a pain to clearly see your character onscreen. The Wii U version, however, is played on a TV, so if you have a big TV with great resolution, you're in luck. Also, from what I've observed, all tournaments are played with the Wii U version, so it would be logical for high-leveled players to use this console over the 3DS. Overall, the Wii U has better graphics, easier controls with your preferred controller, played on a television at home, and the For Glory matches are not random, which attracts better players to use the more advanced and appealing console version (but remember that some players only use their 3DS version when not at home, because it is portable. Otherwise, they would always resort to the Wii U version).

Most likely, since the top players stream it more and they can use the "holy" GC controller. I think a lot of the dedicated players migrated to the Wii U after it came out also.

I don't know how we'd really measure this, but I've (recently) faced both great and terrible players on both consoles.

The top professionals have all (at least publicly) moved on to the Wii U version though.

I would assume with the release of the Game Cube controller, yes?

Although its not like someone's little brother stumbled upon a huge, shiny For Glory button on his sibling's Wii U

But generally Wii U has a bigger line of amazing competitive players (mostly)

Both versions have there share of good and bad players so the difference of skill is still balanced, the pros flock to the wii u version simply because better controller and not having to worry about breaking the circle pad.

With a variety of controllers to choose from, not having to worry about breaking the controller (in this case, circle pads being destroyed), better online, I wouldn't say all of the competitive players went to the console version but a good handful did since any controller is better than the 3ds. (at least in my opinion)

Its going to be the case since the competitive scene is supported more (and activily promoted) on the Wii U.

In general for glory between the two, there's likely more Wii U players on it over all but I think the guys have made great points about this above.

I wouldn't be surprised if the Wii U version had better players.

The 3DS is somewhat more of a common and casual console than the Wii U, and you can see that through its sales. The Wii U, however, doesn't have that many people buying it, and most people that ARE buying it are probably more experienced console veterans. I don't know if that's true or not, but it seems like it could partially be the reason for generally higher skill level of players online.

The bigger reason is the controller. The Wii U uses nearly every Nintendo controller since the GC era. More players are likely to find a controller that is comfortable to them. What do you have on the 3DS? Well...just the 3DS and nothing else, unless modders find a way to use GC controllers. 3DS players aren't going to play as well.

Also, most competitive players know that the Wii U version is in fact the definitive version.

There are ways to mod it, like this, but to me it seems impractical compared to just using the Wii U version.
