I'm trying to give every stage a second version with the ASL Tool, but the custom stages I added are confusing me; it only gets listed as "STGCUSTOM" instead of "STGCUSTOM01", "STGCUSTOM0C", etc. When it's "STGCUSTOM", does it apply for all custom stages, or do I need to do something else? Thanks in advance!

Does anyone know how to add ASL stages to custom stages?

It applies for every STGCUSTOM you have in your build. You can always just make duplicate files if there's a stage you don't want an alt for.
