Alright, I was at one time one of those people that would mock and laugh at those who claimed that clones would make Smash a superior game. I thought it was ridiculous! Why would they include a "copy" of another character instead of an original one?
Well, there is one obvious reason. Development time. Characters, surely, are the largest part of any Smash game. It is the bulk of the game. If you want quality charcters, you will need time! This is how I'd imagine a character comes into production:
1) Sakurai and others sit down and discuss what the next best candidate for a PC is. They make a unanimous decision.
1.5) If the character is not First Party, they try to obtain the rights to the character.
2) The characters moves are thought out.
3) Animations are made.
4) Balaning the character takes place.
That may seem basic, but it takes developers quite some bit of time. So, what it a way to skip a few steps? That's right, clones!
However, when making a clone, balancing must be done just as extensively as it is with other characters. This was not done in Melee, which shows why most clones turned out to be pathetic (not necissarily bad). Also, if they toss in one different move here or there, that would be a good bonus.
Think about it. This way we can get characters like Ness, Falco, Black Shadow, and more. Just for goodnes sakes do not leave in Ganondorf as a clone!
