Are the ATs there because Nintendo wanted them to? Or are they bugs?

SHFFLing is definitely done on purpose, at least its components (short hop, L cancel, fast fall) are. So is pretty much every other tech, wesides the wavedash. Wavedash probably wasn't but if the developers knew about it, it wasn't like it was a huge bug so I think they left it there to save themselves the programming time.

I think the L-cancel is just the result of the game registering the "put up shield" command over the lag of an aerial move, therefore cancelling it.

If you hold onto L/R/Z, the shield pops up. If you just press it and let go, the shield only pops up extremely briefly and then dissappears again.

WD: the Wavedash is based on "The Wave Land special" I don't think it is meant to be used before leaving the ground.
SH: YES, it was made to be a component in the game as well as the FF.
L-cancel:??

the shield doesn't pop up if you do it right... Also, it is in smash 64, and in 64 it cut lag to 0, in melee it cuts lag by half. If it was because of the shield, the lag would be the same for all L canceled moves, but it isn't

L-Cancel is not a glitch or abuse. FastJoel, you can't put up your shield while in the lag of a move, and I think there's a separate script (or whatever) for l-canceling. Actually, scratch that, not all moves have the same lag time when l-cancelled. An l-cancelled drill will have less lag than an l-cancelled dair from Ganon.
WD is an abuse of the game's physics engine. It's not an opinion. The animation is in the game, but it wasn't intended to be used straight off of a jump.
SH was definitely intended.

Short hopping was definitely intended, as was teching (no one else has mentioned that yet).

L-Cancelling could be argued either way. I personally think it was accidentally put into 64, then kept and revised for Melee.

Wavedashing is a definite no-no.

Crouch cancelling is a yes, as it was in 64 intentionally (but was much harder to use effectively), and it was buffed.

Yeah back then it was called "Z-Cancelling". I would know, I own a copy of the game and I still play it sometimes. :)
