Is there a way to get theoriginal sounds to work with the extra stages? Such as the arwings making noise in sector z.

No. Sound effects are tied to the stage slot. To get the sfx to work, you'll either have to place Sector Z over Corneria or use the Alternate Stage Loader (ASL) to place then over the same slot.
