Admittedly, all of this is extremely optimistic on my part - I'd be happy if we got any three of the characters that I listed. I had other ideas (side characters like Impa or Captain Toad; third party characters), but I figure this would be more than enough.

While I feel like there are enough Brawl stages in the new games as-is, Shadow Moses and Pirate Ship were pretty unique, New Pork City would be fantastic for 8-Player Smash (much better than four player matches, at any rate), and Frigate Orpheon would represent the Metroid Prime games, though I mainly picked it because NPC wouldn't be a great fit for a handheld.

While I don't know how they would get the Ice Climbers to work on the 3DS (maybe have the second one appear for the special attacks and then disappear afterwards?), I feel like they definitely need to come back. Joy Mech Fight was a rare attempt by Nintendo to make a traditional fighting game, so it would be nice to see it acknowledged, and Mike Jones could work like a reverse Marth - introducing players outside of North America to a series that wasn't released there.
As for the stages, an Excitebike stage could either be randomly generated with paths and platforms from Excitebike, similar to the Mario Kart 8 track, or it could have one static appearance - either one works. An Urban Champion stage would be pretty straightforward, but even though the game itself isn't that great, it would be a nice inclusion as a stage.

K. Rool's pretty straightforward. Other M Ridley is a separate entity from the Ridley from Super Metroid and earlier, seeing as he's a clone, and the two look quite different, so there shouldn't be as much of an issue. As for Medusa, I figure she has seniority as far as Kid Icarus villains are concerned (plus Hades would be more entertaining in another role), and while I feel that there's more than enough Kid Icarus content in the games (especially in the 3DS version), I assume that if newcomers are added as DLC, a Kid Icarus character will make it in there somehow, and I'd prefer it to be her.
While I considered Gangplank Galleon for a DK stage, I figured Krazy Kremland would be more unique as a concept. I'm honestly surprised there hasn't been a Bowser's Castle stage in any of the Smash Bros. games, and as for Hades, I figure this allows him to be included in the game in some form while giving him the opportunity to mock more or less everybody as the fighting is going on. If the final battle of Uprising is any indication, he's certainly the right size to be a stage, with more than enough hazards on him.

Sin & Punishment and Golden Sun are in similar boats - they've both had new games released since Brawl came out, but unlike Punch-Out or Kid Icarus, they didn't get anything added to the new Smash Bros. games (and in the case of Golden Sun, it actually lost a considerable amount of content). The assist trophy for Custom Robo was also removed, in what seems like an odd move - I could understand removing it from the 3DS version, since it would be harder to see it on a smaller screen, but couldn't they have made some assist trophies version-exclusive?
Stages were harder to decide on, as I'm not particularly familiar with Golden Sun and I've only played one Custom Robo game, so different choices might work better. As for Sin & Punishment, I wasn't sure what the most iconic setting was, but I went with Sky Fortress because I felt that the side-scrolling bits early on in that level could make for an interesting stage.
I broke my own self-imposed rule by including a fourth character/stage, but I feel like not including Wonder Red was a missed opportunity - not only is there a ridiculous amount of content to work with, but games made by Platinum don't tend to sell well, and one thing that could change that would be actually advertising them, as opposed to tossing them out with little to no fanfare.
