Perhaps you should send them a notification that you've added them, a good number just post their friendcode here and just leave it at that by waiting for others to notify them and all.

It's not 100% clear, though the names related to Nintendo IDs are going to be used for Random matchmaking for the For Fun and For Glory Mode, the with friends will probably still require the Friend Codes at this point unless they are actually structuring the Nintendo ID process where the friends codes are no longer necessary.

No. You still have the option to play online with friends which would most likely require friend codes. I believe random battles are the ones connecting you to the NNID's.

I thought they already replaced the FC's with NNID's in all areas? I mean, I haven't seen a difference in how the friends lists work between the Wii U and 3DS since the update happened all those months ago...

Eh from what I've understood, NNID's will be most relevant during random battles so no one is anonymous. For friend battles you can still use friend codes I think...

Both NNID & Friend Codes are both in use (Nintendo hasn't gotten rid of Friend Codes completely on the Nintendo 3DS). You can't join a friend's online match or see which friends are online with your NNID but with you Friend List (which uses Friend Codes). Any friends added to your 3DS Friend List won't be added to your Miiverse friend list nor can you send Miiverse friend requests on the 3DS either (you can only do friend requests with NNID's by Wii U currently.)
