The first Pokemon movie casts him as the villain. He is redeemed, but he is clearly not a great dude for the majority.

He's really not aesthetically different enough to justify his inclusion as a clone. I was hoping he'd use his sniper rifle. At this stage he looks like a palette swap with a different voice actor. Why bother?

Using his fists and throwing out fireballs, along with a high weight would probably do the trick, @Hexaped. He doesn't need defensively oriented specials because that doesn't really suit him, imo. Giving him a little bit of super armour would be fine, though.

The comments from Sakurai recently regarding Robin, Lucina and movesets making sense have given me renewed hope. EDIT: And since Snake is (probably) gone, some of his moveset could easily be cannibalized for Ganondorf, imo.

I doubt they look at it in that way, to be honest. Mario got a new rep in Rosalina, so maybe they're thinking Zelda deserves one too. Personal preference is Ganondorf getting a revamped move set (or B moves, at least), not just because I love the big guy, but also because I think Zelda, Link...

Mewtwo creates Pokemon too, and cares for them as much as the scientists care for him (not at all). It's fairly hypocritical to excuse him for it but not them. And clearly he has a choice as well, because he has a change of heart at the end of the film, admits what he's been doing is wrong, and...

So their actions aren't justified by a tragic backstory? The lead scientist lost his daughter, and agreed to clone Mewtwo because it would give him a chance to do more research on bringing someone he'd lost back to life. But he's the real villain? It's fine to like the character, mate...
