you're confusing intent with knowledge. He never intended for it to be in the game, he discovered it. Subsequently, he ignored it and likely never gave it a second thought until people started to get out of control with it. You are assuming that he spent a lot of time thinking about what to do...

Concerning cutting Lucas/Ness, I think it's totally feasible that even today they haven't decided which will be in the game. They probably always knew there would only be one earthbound rep and just created one character but haven't decided whose skin it will have in the final build of the game...
