You know how in Brawl you can add alter tracks using My Music? Well, it's the same here. Only this time with actual music.
Lets say you have this on the Sound app of your 3DS:

And you want to put it on a stage (let's say "Test Stage No. 1"). You'd simply need to go into My Music, and you'll see an option called "Import Music". Click on the option, and after importing it will appear in the "Import Section" menu. After that, you just simply go to back into My Music, go to "Custom Stages", and add that to T.S. No. 1s music roster, and it should play from now on (you'd also be able to do this with Stage Builder).
So how does this go into the Wii U? Well, assuming there still doing the connectivity thing. You would most likely be able to import the custom music from your DS onto the Wii U and use it the same way for stages on the Wii U version.
Tl;Dr version: There will be an option that allows you to import music from the 3DS sound app, and put it on any stage. You then would be able to put that music on the Wii U.
