Majora's Mask is the best to replay IMO. It's better the second time than the first.

definitely majora's mask, either the old version or the remake

I like replaying Skyward Sword the most because it feels like you're actually carrying skill over between playthroughs. With other games you might pick up a trick to make a puzzle faster or mess around with an Easter Egg you heard about but besides that you're probably going to end up playing the same way every time.
