1000% player preference. There are advantages of course to using GC or Pro controllers over Joycons, but you should use whatever you can perform best on.

If, for instance, you feel like you'll be able to perform best on a GC controller due to the c-stick position or the button layout or the ridges on the control sticks, then you should learn to use it. If you think you'll perform best on a Pro controller because of the feel, the right-stick position, the different shoulder buttons, additional L button, then you should use that.

Joycons are really the only controller option that have pretty big downsides. The potential lag is greater, the size being so small, and most of all having to pair your controller can be a nightmare if other players are pairing Pro controllers or other wireless controllers.

Of course then there's using a single Joycon which is uh. Questionable at best. Less buttons to use, only 1 stick, it's bad.

I could be drawing a blank here, but really there's only 3 options if you're not counting hitboxes, which haven't really taken off for Ultimate at all really.

Generally GC controller or Pro Controller are preferred by most people. Most people who use the GC controller use it out of familiarity with the button layout when it comes to playing Smash. Procon has better triggers and an extra button, but you lose the 8-way gates on the control sticks that the GC controller has. There's a negligible difference in input lag. Basically, it comes down to preference for everyone. Use whatever you find most comfortable.

If you're just starting out, I'd probably say try the procon first, then go from there if you decide you don't like it. GC controllers are always in short supply after their limited production runs, so it's almost counterintuitive to get used to a controller that you may not be able to easily/cheaply replace if yours breaks. Procons are going to be around for the foreseeable future.

The only "best of both worlds" alternatives are to use a 3rd party GC-styled pro controller, like the one one PowerA makes. But people have had very mixed feelings on how it holds up with regular heavy use.
