An idea I came up with a while back:
1. A customizable main character
2. 4 Chapters 3 at start and the the last after you beat the first 3 each chapter taking place in a different time line and has it's own story line and characters.
Chapters:
Chapter 1: The Past (The legend of Zelda Kid Kid Icarus: Of Myths and Monsters Fire Emblem) Final Boss: Ashnard.
Chapter 2: The Present (Mario Kirby Mother Donkey Kong Ice Climbers)<Mario RPG centric> Final Boss: Smithy.
Chapter 3: The Future (Metal Gear Star Fox Metroid Pikmin F-Zero) Final Boss: Metal Gear KODOQUE.
Chapter 4: Destinies (Sonic the Hedgehog ROB + 8 of your choice between the other chapters.) Final Boss: ???? <Haven't thougt of one yet:p>
4. Mentor system where the main character can learn different Moves and Magic based on the character (Eg. MC can learn sword based moves if he trains under Ike, Marth or Metaknight or magic if he trains under Peach or Zelda and guns under Fox or Samus)
5. A partner Pokemon for each chapter (Past: Pichu Present: Purin Future: Pikachu
Final Chapter: Lucario)<If you beat the game once you can choose which one for each chapter.>

The Mentor system

I also detailed the info for the mentor system
(for now we'll call the character you name at the start "Main")
When you first start the game your character starts with basic B button moves.
Eg.
Up B: Jump <insert weapon here>
Side B: Rush <insert weapon here>
and so forth but if you align under up to 2 characters that join the party some your stats will increase faster and you can learn stronger attacks based on the ones they use, for example
if your Mentors are Ike and Zelda your Hp Mp Strength Defence and Magic and Resistence will raise faster then faster then the other stats. When learning skills the master thats first on the list will teach the sklls Eg. Ike will teach heavy sword based skills while Zelda teaches Various magic types (Fire, Wind, Light etc.) as your character Levels up.
BUT any skills learned in one chapter cannot be transfered to the next chapter because your character starts out at Level 1 and must start again.
The only exception to this rule is Chapter 4 where you will have one of 3 choices:
Memories of the Past
Memories of the Present
Memories of the Future
Which will determine both Mains Final Smash and Ultimate Weapon.
The different skills are split into 5 catagories that are divided between speed and power
Fist: Unarmed weapon even the power skills strike faster then most others but has short range
Sword: Longer range then fists but slightly slower. Power skills can do damage even if the target is guarding while speed skills can prevent an opponent form countering
Hammer: Power only, very slow but skills can break enemy guard and cause dizzy status.
Gun: Speed only, Fast and can attack from long ranges skills inflict a various status effects
Bow: Slower and less range then gun but a bit stronger, skills also have elemental effects

When Main equips and uses a weapon in battle a gauge fills up on the status screen.
Each weapon has a different gauge. The gauge represents the characters weapon experince and also determines what Mains Final Smash will be like.
For example
Sword Final Smash:
Galaxy Wave Slash
<Cut-in> Main jumps into the sky and lands hard on one opponent unleashing a wave of energy that drags the enemy along doing up to 18 hits
