Mewtwo and Roy are coming out. Here is my attempt at a roster screen with 41 characters plus a Random slot in the middle:
The area outlined in red represents a chunk where the characters can be moved around. Everything else is pretty spot on.
This CSS is based on the idea that there won't be any new characters past the ones already announced. I believe it was GHNeko who said there weren't any more planned right now.

When all the characters are released, we'll have to account for a total of 40 slots. 39 characters plus the Random option. The main points of this CSS are to group the franchises and keep Ganondorf and Caption Falcon adjacent.

This makes a nice 10 x 4 box. The current select screen is only 9 wide, but there is enough room on the sides to fit an extra column. The character select screen can hold a maximum of 50 icons in a 10x5 array.

Explanation:
As you can see, Captain Falcon and Ganondorf are adjacent, which is the most important part of any Smash Bros CSS.
The Mario cast takes up the first 6 to 8 slots. I consider the two Kongs to be a part of the franchise, but they can be placed separately, I suppose, if you're some kind of heathen.
Basically, the Mario, Zelda, and Pokemon (and misc.) groups are too big to be put in the same row together, so they dictate the flow. You'll notice that they follow a pattern of left, right, left, right. They must each be on their own row, and then smaller groups are used to fill in the cracks.
The red boxes represent groups of 2 and the yellow boxes represent groups of 3. These groups are interchangeable with each other. For instance, the Starfox group could be switched with the Kirby group, but I think they work best where they are. S/Zamus fit next to the Space animals (get it?), and Ness and Lucas are already in the lower left in the current CSS. There are actually a lot of similarities to the existing 2.5b CSS, which I think will aid in the transition, if nothing else.
Within each group, the character order can be changed of course. Currently they're listed in general terms of importance or notoriety within the series. As for the bottom row, containing all the "misc" or otherwise un-grouped characters, they can be put in any order. I didn't give much thought to that. Thanks for the suggestions so far about grouping the "classic NES" characters. Sonic should probably be last, though. Just cuz. I like Snake next to Sonic because he's kinda also third party, even though he kinda isn't. You know what I mean.

Here is a recent attempt by me of a 9x5 layout. It looks great, except there is no room for the Random choice...
I "solved" this by changing the way the player chooses Random. I don't know if this is even possible to code into the game, but if it is: this layout is a winner.
In order to choose Random, the player must move his or her token (P1, P2, etc.) on to their own player slot.
