I play my friend a Dr. Mario and its on the final destination level.
Were facing each other and he constantly is shooting pills and when I jump over the pill he does his coin up B. If i shoot missles I cant shoot them as fast as the pills. He does this tactic over and over a gain. How can i counter this??????

if you have a problem with that, (which I'm sure you could do with practice), then just bomb-dodge. Samus isnt my main and I can do it with timing. And if he is spamming them you dont even have to use a tilt move. just tap a. a simple jab is more then enough to cancel out a pill. an don top of that even if he some how manages to get another pill just tap a again. your second jab has more range, power, and lasts longer to boot.

up tilt is also a good idea and to get more missles out simply jump and as soon as your about to come down fire a missle and you should be able to fire another

If thats the stratagy he is useing just roll around him or spot dodge when he tries up B...
I know samus' roll is terrible and should almost never be used etc but I think this is an exception...

better yet wave dash back and wait for him to drop and smash him

Hm... I've been pill spammed before but never because my opponent wants to up+b me. It sound like if you just dodge his up+b then he's in for some punishment. Just pretend you're falling for his tricks like you always do except dodge his up+b and then punish him.

I found that dual missle jumps hinder your opponents projectiles. Since most spammers jump before throwing whatever, the upper missle either cancels them (fireball, link-bombs) or flies through them (turnips, boomerang) and the lower missle just pisses them off. As long as you feel adaquatly prepared for reflections, you shouldn't have to worry too much about projectile spammers.
